I think this:

is your problem... - what it sends seems like it contains no references
in the header, therefore programs that are aware of them, well, they are at loss...

Windows Live Mail is a webfront of what used to be Hotmail, right ?
Maybe there are some settings that govern this (I don't use hotmail, I don't know)

If there aren't, you may want to get yourself a thread-aware email program
(like, Thunderbird)...
