Yes, I didn't use any custom packages before or did anything with
packeges at all. It seems I have now figured out the correct way:

leave lazarus.lpi completely alone and instead make a fresh project to
test the IDE with, open the package (view code) and from the
auto-generated main unit that opens in the editor quickly find and open
all the other units I am interested in via "find declaration" which then
seems to work)

now make the changes -> compile package -> install package (rebuild IDE)

I even managed to find and fix the bug in JCF2 now (see my other post) :-)
