I don't understand what you are asking.

  - Only one viewer is installed at the time.
  - Each viewer has it's own file format (online or offline)
  - The different file formats are created by appropriate tools.
  - There is a common code base, these tools read

Thus only user annotations are dedicated to the Viewer they are created 
with.
